I've figured out a bit about syntax, but there are some other things here more unique to the PotBS Wikia which remain elusive to me for context.

First - with the Plethora of symbols used in the templates, how would an editor take advantage using them in freeform text areas? :-) &grin;

Reward Coins ? &coins; => found Dubloons icon  !!
Nation Flags ? &brflag; &frflag; &spflag; &pflag;

While using the Search box, is there a way to be more focused like quoting "Treasure Map" rather than just finding any match for the words Treasure -or- Map?
{I've read a reference to including INDEX - will try that one day}

Lastly, I tend to remove the {{Missionlist}} and just reEnter [[Mission Name]]. Is there a Help reference for some of the fancier PotBS "Magic Words".

I'm not sure I understand what kind of icons you are looking for. Do you want to have clickable symbols/text like MediaWiki:Edittools? Or you don't know how to add actual images to a template/text?
The example texts you entered above look like HTML entities of some sort. There's no way to display a british flag by typing "&brflag;". We can make a template that will display a flag if you type "{{flag|br}}" or something (that's how my signature works).
{{Missionlist}} is just another template, not a magic word per se. We don't really use magic words, maybe you're thinking of parser and string functions? You can see what we can use at the bottom of Special:Version.
If the above doesn't help, I'd need a more detailed description of what you're looking for.

Apparently the term used is Markup.
Mostly an extension of the Unicode font characters to be displayed.
I believed that some how PotBS Wikia had its own substitutions to show icons.

The term for these is "special characters" :) I don't think you can have custom characters anywhere, they are probably supposed to be standardized.
Markup is the general term for the simplified coding we use on a wiki, so it includes everything on the page you linked.
